If you are planning a Vermont or NH run, I would like to recommend 2 hotels.  As the daughter of a retired Fireman who is planning a cross-country tour on his Harley, I know the importance of finding an affordable, comfortable, and biker friendly spot.

My first recommendation is near Killington, Vermont:

They offer a 15% Harley discount, Bike Washing Station, Biker Gift and Parking outside of your guestroom door.

Next, is on Lake Winnisqaum in Tilton, NH:

This is a lake-front cabin rental, where again you can park right outside your cabin.  This is near Laconia "Bike Week."

The Upper Valley between the two states (VT-NH) sounds like what you're looking for (Hanover, Norwich, Woodstock). The App. trail and the CT river run through there and many ski areas have great hiking during the summer. And, I almost hate to recommend it, but the B&B's might be your best bet for the money; every small historical town has one.

what? They accommodate bikes. I mean like, little specials? I haven't seen any place like that over here on the west coast. That's it. I'm heading to google some stuff right now know to find out. Hopefully I find something.
